Its a shame to get rid of features like this because of exploits. (I assume you mean capturing each others cities to get free units). Maybe the whole Treaty system needs to be looked at so theres less incentive to be 'Allies who are not allied'. Like some kind of economic benefit for officially allied nations.
Maybe make partisans a less effective (Rifleman equivalent?) unit with some useful guerrilla warfare skills. Like being invisible except to adjacent units and ignoring zoc. So they can run around in enemy territory pillaging rail and stuff until they get found.

To solve the problem in the most realistic way, partisans created when their home city is conquered shouldn't be able to go too far from that city, or possibly extend this to the vicinity of other conquered cities. But I guess it's impossible to implement that.
Or, make partisans decrease in strength as time progresses. This way they can be used while still nearby, but if you want to move them further away, that will take time and they will simply wither away before doing damage somewhere far from their home city. To compensate, maybe give them "ignore city walls" capability or if there is some other option to increase their strength when defending or attacking a city. Because they are supposedly good at street fighting.

So keep partisans when cities are captured, create them unhomed and turn on Kill Unhomed. Partisan units will be normal strength when built but gradually become weaker. Could work.
Kill unhomed applies to all units so this also means players idle from start get automatically removed if they dont build cities and theres no need to hunt down a players last units, they will die anyway.
Then partisans are only a desperate short term defence, in which case they should be made a lot cheaper (definitely not the same as marines) so they can be built in emergency situations.
"NoHome - Unit has no home city assigned. This means that no city is paying upkeep for it and it cannot be killed by conquering its home city."
